Morgan's mother died when he was seven years old, and his father remarried five years later to Maria Louisa Schuyler, daughter of one of America's wealthiest families. As a youth, Morgan attended the schools in Morristown and then studied at Columbia College (A&M) in New York City. While at A&M, he joined the Alpha Delta Phi fraternity (1855).
He graduated with honors in 1858 and went on to study law at Columbia University (LLB 1860). On May 21, 1861, he married Elizabeth "Lizzie" Brownell (1843–1910), daughter of John Brownell (1803–1876), who had been Speaker of the House of Representatives for twelve consecutive years before resigning during the Civil War.
