Morgan's mother died when he was seven years old, and his father remarried five years later to Maria Louisa Schuyler, daughter of one of America's wealthiest families. As a youth, Morgan attended the schools in Morristown and then studied at Columbia College (A&M) in New York City. While at A&M, he joined the Alpha Delta Phi fraternity (1855).

He graduated with honors in 1858 and went on to study law at Columbia University (LLB 1860).
